Finally, I found how to fix this problem!
Failed to load file differences, The GitHub repository could not be found, or you lack permissions. Please ensure the AI Studio GitHub App is installed.
Full Instructions to Restore Your Synchronization
Assumption: Your GitHub repository name is my-project.
- Go to GitHub and rename your current repository from my-project to my-project-old.
- Go to GitHub Settings → Applications, then uninstall Google AI Studio from the Installed GitHub Apps section.
- In the same Applications page, revoke Google AI Studio from the Authorized GitHub Apps section.
- Go to aistudio.google.com and open your project from the app list.
- Open the GitHub menu from the right panel. Under Sync to GitHub, disconnect/unlink the previous connection, then link it again. Do not create a new repository — just leave it as is.
- Remix your project.
- Open the remixed project.
- Open the GitHub menu from the right panel. Under Sync to GitHub, enter a new repository name.
- Set the new repository name to my-project.
- Go back to GitHub and delete the newly created repository named my-project.
- Rename the old repository my-project-old back to my-project.

The only way is to unlink the previous project. Take a remix and then reconnect it. A project that was previously linked and then disconnected cannot be linked again. I solved my own problem with the method I described. Please try again.
I agree. That worked for me too. Create a Remix of your app, practically a new app and then create a new repo from it. It worked for me yesterday and i didn’t even have to Revoke, Uninstall delete cache etc. I tried all that initially with my original App but it did not help. Incognito didn’t help either. But when I created a Remix, it worked fine.
Edit: Funny thing is, with this Remix-ed App, I disconnected from the repo several times and had AI Studio create a new repo since that’s all it can do (can’t connect to an existing repo) and it did it successfully many times. And that is exactly what my original app could not. With my original App, I disconnected from the repo, deleted the repo, and then tried to create a new one, and it kept failing to sync.
I have the same problem with the same shit. It works one time, and now not!
